The second season focuses on the Atlantis Expedition continuing to make the Wraith think that the city self-destructed, (The Siege Part III) while continuing to explore Pegasus and hunt for ZPMs (although they do have one now) this means at times lying to new allies about the city even sometimes claiming to be a small contingent that escaped the Siege; the season also marks the first time the Expedition is able to make contact with Earth although doing so uses a lot of power so the contact is oftentimes via the Daedalus, an intergalactic Earth-Asgard vessel commanded by Col. Steven Caldwell who makes clear his desire to be Military Leader of Atlantis but eventually settles for a sort of advisory role as it becomes clear that Dr. Weir and the Lt.Col Sheppard are a duo not to be messed with. The central plot of the second season is the development of Dr. Beckett's retrovirus, which can, theoretically, turn a Wraith into a human. The one-hour premiere, "The Siege Part III", aired on July 15, 2005.

Now in charge of the fight to take down Dr. Nefarious by President Phyronix, Qwark found and assembled the Q-Force (consisting of Skrunch, Big Al, Skidd McMarx, Helga, Sasha Phyronix, Ratchet and Clank) and had both Ratchet and Clank to carry out any dangerous field missions, while claiming credit for the success of these missions. Qwark only entered the field after Clank, who was actually his evil clone Klunk, revealed that Nefarious' star cruiser, the Leviathan was docked at the Zeldrin Starport; Nefarious instead used it as a trap and activated the self-destruct sequence. Qwark remained behind claiming to have seen something important and was presumed dead after the cruiser self-destructed; in reality Qwark escaped and returned to his secret base in the Thran Asteroid Belt. Ratchet and Clank later confronted him over his secret vid-comic, Ratchet and Skunch both berated and shamed Qwark for his cowardice and incompetence while Clank appealed to Qwark with encouragement that he has a chance a to truly redeem himself for the people of Solana and become the hero he always wanted to be.

In 2006, the Bandidos, the only possible rivals to the Hells Angels in Canada, self-destructed with the Shedden massacre, leaving the Angels as the only national outlaw biker club in Canada. In May 2008, the career of the Canadian Foreign Minister Maxime Bernier was temporarily derailed when it emerged that his girlfriend Julie Couillard in 2007 was a former stripper who had been the sexual partner of several Hells Angels in the 1990s, forcing him to resign in June 2008. Bernier left behind a NATO briefing document at Couillard's house, and the media demanded his resignation, saying it was inappropriate for a cabinet minister to be seeing a woman who had once married to a Hells Angel and involved in a common-law relationship with another. L'affaire Bernier- Couillard almost destroyed Bernier's career, although it does not appear that national security was threatened in any serious way. In April 2009, over 156 members of the Hells Angels were arrested in Quebec, New Brunswick, France and the Dominican Republic mostly in connection to crimes related to the biker war as part of Operation SharQc. The arrests solved at least 22 murders committed between 1992 and 2009.
