House tries to break up Lucas and Cuddy at Thanksgiving dinner.

Justice League member Element Woman, whom Caulder refuses to let leave the group and tricks into thinking she was abandoned by the Justice League. The team attempt to capture Jessica Cruz, the new Power Ring, to force her to join the team. During their attempt to capture her, Caulder demands the team refuse to save civilians in a collapsing building to allow him to lobotomize Cruz and force her to serve him. The Justice League save the people in the building and Lex Luthor manages to hold Caulder back so Batman can convince Cruz to go with the League instead.

Henry also suffers harassment from Mr. Pickles, though he briefly got peace from the dog during his brief fear of vacuum cleaners. At the end of Season 1 and the start of Season 2, Henry attempts to expose Mr. Pickles by video-taping the inside of Mr. Pickles' doghouse to show to the Sheriff before learning he was one of Mr. Pickles' many high-tech androids. Henry ends being committed to the Old Town asylum when he attacked the real sheriff, realizing Mr. Pickles can't touch him while learning too late that asylum's director wishes to lobotomize him. Mr. Pickles eventually manages to free Henry from the asylum, ironically saving him.

When four men and three women are shipwrecked on an alien planet, the men tell the women that they are henceforth legally required to form a colony and immediately begin having as many children as possible (and regularly switch partners, so as to ensure maximum genetic diversity), with the women's lack of consent being considered irrelevant. One woman acquiesces; a second is beaten until she acquiesces; and the third kills the other two so that, as the sole remaining female on the planet, she will be too valuable for the men to mistreat. The men then lobotomize her. The story ends with her giving birth to her first daughter.

Believing Taylor to be of a human tribe from beyond their borders, Zaius privately threatens to castrate and lobotomize Taylor for the truth about where he came from. With help from Zira's nephew Lucius, Zira and Cornelius free Taylor and Nova and take them to the Forbidden Zone, a taboo region outside Ape City where Taylor's ship crashed that has been ruled out of bounds for centuries by ape law. While Cornelius and Zira are intent to gather proof of an earlier non-simian civilization – which the former came upon a year before – to be cleared of heresy, Taylor is more focused on the evolution of the ape world and to prove he is not of that world. Arriving at the cave, Cornelius is intercepted by Zaius and his soldiers, with Taylor holding them off while threatening to shoot.

Natalie An assertive and authoritative version of Number Six named Natalie appears in the episode "Six of One". Following a vote to lobotomize Cylon raiders in which a single copy of Number Eight (Boomer) gave the swing vote in favour of lobotomy by siding against the rest of her model, Natalie, along with the remaining Number Sixes, Eights and Twos, leads a coup against the other models. They decide to give sentience to the Cylon Centurions, making them self-aware and capable of feeling for the first time. The other models, led by Cavil, are dumbstruck by this decision and attempt to destroy Natalie and her followers permanently in the episode titled "The Ties That Bind", luring them into an ambush by pretending to acquiesce to their demands that they stop lobotomizing the Raiders, unbox the entire Number Three model, and use the knowledge gained by the Three known as D'Anna at the Temple of Five to identify and join with the lost "Final Five" humanoid Cylon models.

In the epilogue, after Sally and Ollie's chapters have been completed, the player can choose one of two endings: either Arthur departs Wellington Wells for the mainland and continues his search for Percy, or takes his Joy and rejoins the populace in their ignorance.
