Thomas wakes up to find a note from Chancellor Ava Paige, the head of WICKED, who explains there are already enough resources from the Trials to make a blueprint for the cure and so his brain is not needed after all. Paige reveals the location of the Immunes "sold" by the Right Arm to gain access to WICKED, she and gives directions to a "safe place" in which Thomas should take all of them. Thomas and his friends re-enter the Maze and find the captured Immunes. However, they learn the Right Arm intends to destroy, rather than occupy, WICKED headquarters.

Tex goes after her, learning from an infected man (who he cures) that the Immunes are planning on exposing innocent people to the virus to destroy the people's trust in the Navy. Tex reunites with his daughter and teams up with a team from the Nathan James in Memphis, Tennessee to stop the Immunes.

Hill resigned his position as principal in 1898 to fight in the Spanish–American War, and he was commissioned as a first lieutenant in the 8th United States Infantry Volunteer Immunes of the United States Volunteers on July 19, 1898. He was also appointed as the regimental commissary officer. In addition to Hill, six of the institute's students enlisted, four of whom were made non- commissioned officers. Hill was honorably discharged the next year on March 6, 1899.

After the defeat of the Immunes and the successful creation of the "contagious cure" by Dr. Rachel Scott, Michener is sworn in as President of the United States by a surviving judge in St. Louis. One of Michener's first official acts as President is to issue pardons to the Immunes who got swept up in the Ramsey brothers' campaign, as well as to Dr. Scott, who intentionally killed Niels Sørensen in order to create the contagious cure; he also promoted CDR Chandler to Chief of Naval Operations while the Nathan James is in drydock. Over the next few months, President Michener set up a new federal government based out of the Old Courthouse in St. Louis, which he named the new capital of the United States. He appointed St. Louis Mayor Howard Oliver (John Cothran) as his Vice President, Allison Shaw (Elisabeth Röhm) as his Chief of Staff, and Alex Rivera (Nestor Serrano) as his Secretary of Foreign Affairs; CAPT Chandler, as Chief of Naval Operations, also served as Michener's de facto military commander in lieu of an official Secretary of Defense.

Lieutenant Commander Sean Ramsey is a former member of the Royal Navy who served as the leader of the Immunes and was the self-appointed commander of the former Royal Navy HMS Achilles. In S02E05, Ramsey tells Niels Sørensen that he was submarine's coxswain, a position that is usually held by a senior chief petty officer, prior to the pandemic killing the rest of the crew. He is presumably dead after HMS Achilles sank with him aboard. He is portrayed by Brían F. O'Byrne.

Each Roman legion had a military legionary fort as its permanent base. However, when on the march, particularly in enemy territory, the legion would, after a day's marching, construct a fortified camp or castra, requiring as raw materials only earth, turf and timber. Camp construction was the responsibility of special engineering units to which specialists of many types belonged, officered by architecti (engineers), from a class of troops known as immunes since they were excused from or, literally, immune from, regular duties. These engineers would requisition manual labor from the soldiers at large as required.

The epilogue is narrated by Paige. She reveals that after the catastrophic solar flares, the Flare was deliberately created and released by the government as a form of population control. However, the government and WICKED found themselves unable to control the plague. Paige came to realized that they would never be able to find a cure for the Flare and that WICKED's efforts were futile. She realised that the only hope of preventing humanity’s extinction was for Immunes to start their own society, away from the rest of the world.

During the Spanish–American War, Massey served as an assistant surgeon with The Sixth Regiment, United States Volunteer Infantry, also known as the "Sixth Immunes." The unit served its term of service in the continental U.S. and in Puerto Rico from 1898 to 1899. After Massey was the postmaster of Sevierville from 1899 to 1904; he then was a member of the Tennessee Senate from 1904 to 1906. Massey was elected as a Republican to the Sixty-first Congress to fill the vacancy caused by the death of Walter P. Brownlow.

The group then discovers that Teresa and the other Immunes have been captured. After knocking out the guards, they discover that the guards were led by Vince, the leader of the Right Arm, who explains that they are infiltrating WICKED's headquarters. Inside, Thomas discovers how Janson tried to use his attempt "to save Newt" to compile data for the cure by examining the physical structure of Thomas's brain, which would kill him. Thomas is forced to begin the deadly brain surgery but manages to plant a device that disables WICKED's weapons, which allows the Right Arm to begin storming the facility.

Scott and Tophet, who were actually collecting samples of a deadly virus that has infected 80 percent of the human population while they have been at sea, including his own son, Lucas. In Season 5, Slattery was promoted to Admiral and made Chief of Naval Operations.

A veterinarius was a soldier in the Roman army who served as a veterinary surgeon. Their job was to care for the multitude of animals attached to an individual military unit: cavalry horses, beasts of burden, animals used for sacrifice or animals used for food. As a result of the training above-average intelligence required of them, the soldiers who were veterinarii were given the status class of immunis. They were soldiers who held immunitas from ordinary duties as they had special tasks of their own to fulfill. As such they are listed within the group of soldiers classified as immunes in Publius Tarruntenus Paternus’ De Re Militari.

A computer expert who sought refuge from the Red Flu outbreak on an oil rig off the coast of New Orleans. She created the Valkyrie Network, a system used by 6 million people which uses Bluetooth to enable global communication through an app called Dead Man. She is tricked to working with the Immunes by Sean Ramsey, allowing them exclusive use of the network to broadcast doctored video footage to survivors in the United States to turn their trust away from the crew of the USS Nathan James. It is mentioned she has a Masters in Computer Science from MIT and a PhD in Engineering Physics from Tulane University.

The earliest known written references to the band performing can be found in The Weekly Pelican, the weekly newspaper that published African-American news. On Saturday, February 19, 1887, it noted the Onward Brass Band furnished the music at a banquet held for the L’Avenir Juvenile B.A. The Onward Brass Band gained considerable popularity during the 1880s. By the time of the Spanish–American War in the late 19th century, the ensemble had achieved a reputation as the number one marching band in New Orleans. About 1898 while under the direction of James McNeil, members of the Onward Brass Band enlisted in the Spanish–American War in the “Ninth Immunes Regimental Band”, serving in Cuba.

As the empire grew, inhabitants of the outlying Roman provinces would either be classed as dediticii, meaning "capitulants", or be treated as client kingdoms with some independence guaranteed through treaties. There were three categories of autonomous native communities under Roman rule: the highest, civitates foederatae ("allied states"), were formed with formally independent and equal cities, and sealed by a common treaty (foedus); next came the civitates liberae ("free states"), which indicated communities that had been granted specific privileges by Rome, often in the form of tax immunity (hence liberae et immunes); the final, and by far most common group, were the civitates stipendariae ("tributary states"), which while retaining their internal legal autonomy were obliged to pay tax. Prestigious and economically important settlements such as Massilia and Messana are examples of occupied regions granted semi-autonomy during the Roman Republic. The island of Malta was granted this status as a reward for loyalty to Rome during the Second Punic War.
