Arsonists set two fires to a car dealership, one which destroys an SUV and one which kills a salesman. FBI Special Agents Don Eppes (Rob Morrow), David Sinclair (Alimi Ballard), and Colby Granger (Dylan Bruno), as well as Dr. Charlie Eppes (David Krumholtz) (Don's brother and a FBI math consultant), arrive at the scene and learn that an ecoterrorist group is implicated in the arsons. Surprising Don and Charlie, Paul Stevens (Loren Dean), an arson investigator with the Los Angeles Fire Department (LAFD), asks if Charlie could help the LAFD with their investigation. When Colby and FBI Special Agent Megan Reeves (Diane Farr) question the ecoterrorist group's members, the group denies involvement in the arsons and accuses the FBI of making false accusations.

His second novel, it tells the story of an environmentalist, Sangamon Taylor, uncovering a conspiracy involving industrialist polluters in Boston Harbor. The "Zodiac" of the title refers to the brand of inflatable motor boats the hero uses to get around the city efficiently. His opponents attempt to frame him as an ecoterrorist.

"Scorched" was series writer Sean Crouch's first produced television script. Originally from Colorado, Crouch knew of the Earth Liberation Front's (ELF's) involvement of the fires at Vail and based the ELM, the ecoterrorist group in the episode, on the real-life ELF. In developing the script, Crouch asked for assistance from people he knew. He asked a couple of Colorado arson investigators for assistance with the script.

Robert Clapley, a former drug smuggler-turned-real estate developer, plans to build high-rise condominiums and golf courses on Toad Island, the home to a large population of oak toads. The project requires the construction of a massive new bridge to the mainland to accommodate Clapley's cement trucks. On the recommendation of Richard "Dick" Artemus, a corrupt governor of Florida to whom Clapley has given major campaign contributions, Clapley hires lobbyist Palmer Stoat to expedite the government funding for the bridge construction. By random happenstance, Stoat becomes subject to the obsessive wrath of ecoterrorist Twilly Spree after he witnesses him litter the highway from his luxury Range Rover.

Amster has worked with the Catalyst Infoshop in Prescott, AZ, and was part of a group that supported founder Bill Rodgers during the course of his arrest, prosecution, and eventual death in jail in December 2005 on charges of ecoterrorist arson attacks. Throughout the episode, Leland tries to figure out what her nickname T.K. stands for, but when he finds out that her first name is Trudy, he suggests that they stick with calling her T.K. In the episode "Mr. Monk is the Best Man", she is proposed to by Stottlemeyer after they have been dating for six months. While trying to deal with the investigation into the murder of wanted ecoterrorist Martin Kettering, Leland finds himself in trouble when someone starts making threats against him and T.K. The stalker first breaks into and ransacks Leland's apartment, then uses a voice scrambler and calls T.K. to scare her, even setting Leland's car on fire and setting off a bomb at the wedding rehearsal. Monk eventually discovers that the attacks are the work of T.K.'s maid of honor and best friend Stephanie Briggs, who happens to be an accomplice of Kettering's and killed him after he blackmailed her for money.
