Both men confessed to having killed the journalist, but later stated that they had been tortured by the police to admit their culpability. Later on inside a prison on May 13, the American citizen Medina Vázquez was stabbed 88 times and killed, prompting questions and raising doubts from several journalists and free press organizations on a supposed cover up for the assassination of Mora Garcia as a "crime of passion" in order to hide the real motives behind it. Six independent organizations that investigated the crime concluded that there were many irregularities and coverups in the investigation. The former Attorney General of the state of Tamaulipas, Francisco Cayuela Villarreal, then resigned after an accusation of being an accomplice.

Recently, Michaud became an original cosponsor of "Hiring our Veterans Act" which gives tax credits to employers who hire veterans. Michaud has worked with the US Department of Veteran Affairs (VA) on many projects. These include a scholarship foundation for children of soldiers killed in active duty, an expansion of VA care in rural Maine, and a major increase in VA funding. On May 29, 2014, Michaud called for the resignation of Veterans Affairs Secretary Eric Shinseki in response to problems in the Veterans Health Administration regarding long wait times and coverups of poor performance.

In February 2016, Senator Jacqui Lambie made a speech in the Senate in relation to cases involving former soldiers who claim to have suffered abuse, calling for an inquiry into coverups and Morrison's involvement.

A subplot revolves around the unmasking the school administration's coverups regarding a local government contract to use the school as a testbed for SACGEN (Solar Air Current GENerator), a (fictional) stand-alone power system project that is supposed to power the school using only renewable energy. The school building was disconnected from the electric power grid, and its central core was gutted to house the control room and the storage batteries. Unfortunately, the project barely functions, causing frequent blackouts, leading the students to refer to it as "The Windmill." Unbeknownst to Sean and Raymond, their English teacher had removed the only bibliographical proof of Gunhold's demise from the local library in order to see how far they would go in their attempts to win the contest.

A recurring segment called "Stupid Watergate" is concerned with the appearance of Russian interference in the 2016 United States elections and resulting coverups. It is called "Stupid Watergate" because, according to Oliver, it is "a scandal with all the potential ramifications of Watergate, but where everyone involved is stupid and bad at everything". The segment was most prominently featured in the May 21, 2017 episode, also titled "Stupid Watergate", which recapped a week of negative news regarding President Trump, including the controversies over Trump leaking classified information to Russia during an Oval Office visit as well as the much debated dismissal of FBI Director James Comey. The title's direct reference to the Watergate scandal piggybacks off of comments made by politicians such as Arizona Senator John McCain, who had asserted that the scandals were "reaching the point where it's of Watergate size and scale".

Controversy ensued in the wake of Eliza Jane's death; as Eliza Jane had acquired HIV from Maggiore perinatally or via breastfeeding, her HIV infection might have been prevented had Maggiore taken antiretroviral drugs or avoided breastfeeding, and her death may have been preventable with proper medical care. John Moore, a prominent HIV/AIDS researcher speaking at the 16th International AIDS Conference, described Eliza Jane's death as a concrete example of the human harm that can result from pseudoscientific beliefs such as AIDS denialism: During this controversy, Maggiore had held fast to her views on HIV/AIDS and to Al-Bayati's conclusion. She received support from others in the AIDS- denialist community; journalist Celia Farber wrote an article in June 2006 in the independent paper Los Angeles CityBeat arguing Maggiore's case and alleging incompetence, conspiracy, and coverups on the part of the coroner, the mainstream AIDS community, the mainstream media, and the medical community. In particular, Farber claimed that the coroner's office had not disclosed the records of Eliza Jane's HIV serology test, and quoted another denialist who claimed Eliza Jane's total lymphocyte count was elevated at the time of her death.
