Just prior to the start of the game, a mysterious alien spaceship approaches the Earth to conduct an experiment which goes terribly wrong and causes the Earth to disappear into a wormhole trap. A scientific research team based on the Moon determines that the only way to bring the Earth and all its inhabitants back involves recreating this failed experiment. Unfortunately, the experimental apparatus, called the Centauri Drive, has been destroyed in this accident. Nonetheless, Moonbase scientists are able to salvage enough technology from the wrecked alien craft to construct their own rudimentary spaceship.

The crew of an underwater mining facility in Caithness, Scotland in 2119 discover an alien craft in the ruins of a submerged town. They bring it aboard only to find it is missing one of its two power cells, and four glyphs carved into the interior walls. Suddenly the craft's engines ignite, and Commander Moran is killed in the act of pushing another out of the way. Later, the crew finds two ghostly figures, Moran and an unidentified alien, roaming during the night cycle, soundlessly chanting before turning to attack the crew.

The Twelfth Doctor, O'Donnell, and Bennett arrive in a Scottish town in 1980, before the town was flooded, and the day the salvaged alien craft from the future landed. O'Donnell and Bennett observe the ship still has the stasis chamber, both power cells, and the absence of glyphs on the walls. They are met by Prentis, a Tivolian funeral director whom O'Donnell recognises as one of the ghosts in the future. Prentis landed on the "barren" planet Earth to bury the Fisher King, a former enslaver of the Tivolians.

Donnelly discovers that the symbol for time is present throughout the message, and that the writing occupies exactly one twelfth of the 3D space in which it is projected. Banks suggests that the full message is split among the twelve craft, and the aliens want all the nations to share what they learn. China's General Shang issues an ultimatum to his local alien craft, demanding that it leave China within 24 hours.

Central London is shut down while the population become excited at the possibility of first contact with an alien species. The Doctor suspects trickery and uses the TARDIS to land inside the hospital where the alien pilot has been taken. The Doctor discovers that the alien craft was launched from Earth and that the pilot is really a common pig that has been modified by alien technology. The government is unable to locate the Prime Minister due to the confusion of the crash, and MP Joseph Green is named acting Prime Minister.

Bancroft arrives at the base and, after being chased, comes across Harry Forbes who shows him the alien craft.

Robert Scott Lazar (; born January 26, 1959) is an American conspiracy theorist who claims to have been hired in the late 1980s to reverse-engineer purported extraterrestrial technology at what he described as a secret site called "S-4". Lazar alleges that this subsidiary installation is located several kilometres south of the United States Air Force facility popularly known as Area 51. Lazar claims he examined an alien craft that ran on an antimatter reactor powered by element 115, which at the time had not yet been synthesized. The episodes in series three are arranged in a loose story arc: "Mr Saxon", an alias for the Master. The character's name was first mentioned in "The Runaway Bride"; the Ministry of Defence shot down an alien craft at Saxon's request. Several elements from episodes in the series are contributory to the three-part finale: the events of "The Lazarus Experiment" and "42" were directly influenced by the Master; the Face of Boe's prophecy is directly related to Master; and a similar fob-watch that was used by the Doctor to change his Time Lord biology into human was also used by the Master to hide from the Time Lords.

Having ejected the alien influence into an alien craft, he is left locked in a missile bay, screaming and banging on the door. When escaping a gulag in Russia, where Krycek pursues a mysterious rock, his left arm is amputated to prevent some experiments on him. Later in the series, Krycek can be seen switching sides as it suits him, occasionally helping Mulder, Cigarette Smoking Man and other people. He attempted to blackmail Skinner by infecting him with lethal nanotechnology, but ended up being thrown into a Tunisian prison when the Cigarette Smoking Man discovered that Krycek had stolen an alien artifact from him.

At the time, Mulder was disillusioned by the revelations of Michael Kritschgau. He did not believe Cassandra's insisting that the aliens were calling her and other abductees to "lighthouses", where colonization would begin, despite a mass incineration of abductees at Skyland Mountain, where Dana Scully had been abducted three years earlier. A rebel group of aliens who mutilated themselves to avoid infection by the black oil were attempting to destroy the work the Syndicate had done, finally summoning both Scully and Cassandra to the same site in Pennsylvania. Before the rebels could manage to destroy the group, however, an alien craft appeared overhead and abducted Cassandra.

As the Enterprise arrives, the crew members explore the offerings of Farpoint Station and establish relations with their Bandi host, Groppler Zorn (Michael Bell). The crew becomes suspicious when items they desire seem to appear out of nowhere moments later, and are unable to identify the power source that feeds the station. Deanna Troi (Marina Sirtis), an empath, senses a being with powerful yet despairing emotions nearby, and the crew discover a strange labyrinth beneath the station, but Zorn does not offer an explanation. As the Enterprise crew continues its explorations, a large unknown alien craft enters orbit and begins to fire upon an older Bandi settlement near Farpoint Station, and abducts Zorn.

At Esther's funeral however, they discover that Rex has acquired self-healing abilities just like Jack's. After a ten-year absence from the show, Jack returned in the twelfth series of Doctor Who in the episode "Fugitive of the Judoon" (2020), where he attempts to contact the Doctor (Jodie Whittaker). Using a stolen alien craft, he transports the Doctor's companions Graham O'Brien (Bradley Walsh), Ryan Sinclair (Tosin Cole) and Yasmin Khan (Mandip Gill), mistaking each of them for the Doctor. Learning of their identity and the Doctor's recent regeneration into a woman, he returns them to Earth, passing them a warning to give to the Doctor about the "lone Cyberman", before he teleports away after the ship's onboard nanogenes attack him.

The director discovers that the Mandarin was the son of an opium den prostitute who went on to become a powerful underworld figure before discovering the Ten Rings of Power in an alien craft, the pilot of which he brutally slew to obtain them. The Mandarin slaughtered the Red Chinese army officials for daring to cross him, while financing his operations with drug and gun smuggling, aided by the mercenary Raza. In this retelling, he is also said to have been at the camp in which Tony Stark constructed his Iron Man armor, though Stark is unaware of this fact. Angered at the Mandarin holding his wife hostage, the director shoots the film as he wishes, not as the Mandarin dictates.

A small flying saucer leaves its larger mothership in Plan 9 from Outer Space (1959). After 1947, the flying saucer quickly became a stereotypical symbol of both extraterrestrials and science fiction, and features in many films of mid-20th century science fiction, including The Atomic Submarine (1959), The Day the Earth Stood Still (1951), Plan 9 from Outer Space (1959), Earth vs. the Flying Saucers (1956), as well as the television series The Invaders. As the flying saucer was surpassed by other designs and concepts, it fell out of favor with straight science-fiction moviemakers, but continued to be used ironically in comedy movies, especially in reference to the low-budget B movies which often featured saucer-shaped alien craft.

Together with Frost, the Doctor and Ace thwarted the Helix once again. Frost next appeared in the Andrew Cartmel-penned Evening's Empire (Doctor Who Holiday Special 1993), where she was now a Colonel (the result of a field promotion towards the end of Mark of Mandragora), and investigating the crash of a World War II fighter plane. With the help of the Seventh Doctor, Frost entered the mind of the dead pilot and discovered that the crash was a result of a collision with an alien spacecraft. The local records clerk, Alex Evening, had taken possession of the miniature alien craft and was using its abilities to turn fantasy into reality to kidnap beautiful women, placing them in an imaginary empire of his own creation.

Canada's National Post saw structural similarities in the stage to the alien craft in War of the Worlds, stating the concert "was as if the band had descended to colonize the stadium with their message of intergalactic hope", and that the space theme meant "When you can play music with someone who's in space, the idea goes, you're shrinking our corner of the universe down to size." The Washington Post stated that the visual display made the band seem invincible, but that the performance was more of an "orgy of light and sound" than a rock concert. In contrast, The Boston Globe complained that the stage's size caused the band to struggle to connect with the audience and play with intimacy, as all four members were often playing to a different section of the stadium.

During a mission to Kerberos, one of Pluto's moons, Shiro, Matthew Holt, and Samuel Holt, an expedition team is attacked and imprisoned by a hostile alien craft from the Galra Empire while Galaxy Garrison - Earth's primary institution for space exploration - has presumed them dead. One year later on Earth, Garrison cadets Lance, Pidge and Hunk witness a vessel crash land and learn that it contains one of the missing team members, Shiro, who has been quarantined after escaping from the Galra. As they form a rescue plan, Keith - a talented, but reckless academy washout - arrives and rescues Shiro before the five of them escape into the desert. Shiro is unable to remember anything from his captivity, but the group is able to determine that the Galra are searching for a weapon known as "Voltron".

They are reunited when the station administrator later summons Barbary to the station control center, where Mickey has emerged, to the delight of the technicians. Initially she wants to send Mickey back to Earth, but relents when a technician discovers a dead rat that Mickey has found and killed, proving he might be useful to the station as pest control. In the meantime, Thea has been constructing a telescope instrument in the family's quarters which is to be put on a sled and sent toward the alien craft, which has finally made a course change to bring it near Einstein and has sent transmissions in many human languages. When Heather and Barbary are elsewhere on the station, Mickey climbs inside the instrument package, and is not noticed when the package is installed on the sled and sent off into space.

Fox television broadcast the footage, hosted by Jonathan Frakes, in the United States on August 28, 1995, under the title Alien Autopsy: Fact or Fiction. The program caused a sensation, with Time magazine declaring that the film had sparked a debate "with an intensity not lavished on any home movie since the Zapruder film". Fox re-broadcast the program twice, each time to higher ratings, with the November 1995 broadcast winning its time slot again with 11.7 million viewers and a 14% share. Although in the broadcast version some parts of the autopsy were pixelized or edited out because of their supposed "graphic nature", the earlier versions contained, Santilli claimed, the complete and unedited film, in addition to the previously unreleased footage of the wreckage which was presented as the remains of the alien craft reported to have crashed in Roswell.

One highlight features Ricky running down some aliens in a combine harvester, to the tune of "Combine Harvester (Brand New Key)" by The Wurzels. Eventually, the alien child inside Cat claws its way out; on board the alien ship, Foxy is impregnated with another alien fetus while Gavin loses his virginity to a shapely female alien; Bruce, Candy, and the Welsh brothers meet various horrible demises; Ricky blows up himself and four alien pursuers in a tank of liquid manure; back at the house, the female alien rips Foxy in half; and finally Gavin manages to use his laptop (in a sequence reminiscent of Independence Day) to overload the ley lines of the nearby stone circle. As Cat's alien child rips his arms off, Gavin manages to press the space bar with his nose, sending the stones shooting into the underside of the alien craft, which crashes into a convenient mountain. Jack the sound man, meanwhile, having been blinded by alien ichor early in the film, swims across the channel to the mainland, only to discover that he's lost the videotape that was the only proof of their extraterrestrial encounter.
